At the same time you must remember that the Patriots at some point in time became enraged at Big Boss for creating Outer heaven. You see, Big Boss wanted to challenge the power of the PATRIOTS, so he created his own organization made only by soldiers that did not want to be part of the government schemes. The Patriots disagreed with this belief and so they sent FoxHound to exterminate this "Outer HEaven". What they didnt know was that the commander in chief of FoxHound was the same commander for OuterHeaven(BigBoss). In my opinion BigBoss, Liquid Snake, and Solidous were not the enemies, since they all wanted to terminate the Patrios. The Patriots would make the public think that BigBoss, Liquid, and Solidus were all terrorist against the US government, but all this guys ever wanted was to free the US government from the Patriots, so that no more soldiers would have to be pawns of their wars. In Metal Gear 2 Solid Snake becomes an enemy of The Patriots, and so he is depict to the public as an international terrorist, in Metal Gear 4 he is still an enemy of the Patriots.

One last fact I'd like to point out is that Big Boss despised the US government because they orchestrated the dead of The Boss, his best friend, just to protect them selves. This is where the story really begins.
